I'm not quite sure why this structure is happening on Windows 7.
I tried copying files with RoboCopy and see this odd structure appearing.
Any ideas as to why?

Documents and Settings, Local Settings and Application Data are junction points (a sort of alias) in Windows 7.
You can add the /xj switch to exclude junction points.
